I just launch Haxchi every time I boot my Wii U and have no plans on installing CBHC.
Can I remove the "cbhc" directory and it's files (cbhc.elf, icon.png, meta.xml) found in "<SD>/wiiu/apps" from my SD card so I no longer see it in the Homebrew Channel or does Haxchi rely on some files in that folder?
I would assume it's safe but don't want to take any chances.

yes, you can delete both :
SD:/cbhc/ <contains pictures of icon and banners "do not touch me">
and
SD:/wiius/apps/cbhc/ <contains the installer that you never used>

You can do the same with the haxchi folders, you don't need them anymore once it's installed on your console.

I reinstalled Haxchi so:
a=fw.img
b=wiiu/apps/homebrew_launcher/homebrew_launcher.elf
default=sysmenu

Can I also remove the Haxchi folder in my root as well?

I actually JUST found out how to get my games on my wii u using wii u usb helper and wup installer mod y on 5.5.2 U. I had it before until my system updated and Haxchi came out but I gound out how to legit do it the old way but on the newest updated wii u. :) and I'm a newbie that reads fourms and watches youtube but I had to mix and match apps on my sd card to get it to finally install the games, updates and dls's to my system memory and usb.

I have a question, I had a WiiU with haxchi installed and everything worked perfectly. I lent it to my cousin and he deleted the Haxchi from the WiiU menu.
It still has my NNID configured, how can I reinstall haxchi? Can I redownload the DS Virtual Console game I've previously purchased?

Yes, just do that! You don't have to buy it again. Once it has downloaded, launch it once to make sure it works. Then install Haxchi over it.

Can i dump the nand after installing haxchi and cbhc or is it a done deal so to say? Also, when i bought the Wii u the previous owner had his nnid in it and i would download brain age for free on it. I have since installed haxchi and cbhc and removed his nnid and created my own nnid. Everything works, but am i still able to update haxchi or cbhc incase of a new version?
Best regards

Does CBHC require a SD card?

I'm currently using Haxchi and have been getting a lot of trouble to access the SD card, I already asked about this once here in gbatemp and turns out I probably have a bad SD reader on the console. Launching HBL is a PITA. Am I safe installing CBHC? Would I get in trouble if I just plan on running sigpatches -> software in USB?

No, it does not require sd,it needs it only for installing
oh,and every microsd adapter makes me have hard times on the wii u,just use a normal SD/HC card

if you reinstall the NDS game used by haxchi, you'll lose haxchi yes.
haxchi is a replacement ROM inside the NDS game.

If you replace it with a retail version, it will just launch that NDS game instead of haxchi.
if you replace it with a non legal version, it will not launch because you don't have CFW.

you can always delete/redownload the official retail version of the NDS game and reinstall haxchi by using the browser exploit.

ATTENTION !
this is only for haxchi, not CBHC.
if you replace your CBHC with a non legit game, it will brick ! (see the first post with graphical representation when using non legit game)

An idiot question, If I have CBHC and I re-download from eshop the nds game used by it, on boot does the wiiu boot the nds game or it will result to a brick ?

it'll boot the nds game, it's official and good signed so it'll work.
you can just exit to system menu after the game is launched. (I think ... need to confirm that it doesn't loop into the nds game in that case it would be like a brick... when not sure, don't try it!)

edit:
it shouldn't be stuck in a loop, exiting a game reloads the system menu and doesn't reboot the console.
