Yeah, fusee primary is not included in the atmosphere zip. Well it is but it's called /atmosphere/reboot_payload.bin. So you can inject that. If you use Hekate, you should probably inject the Hekate payload anyways, that should be in the root of your SD card.Finally got a chance to try this last night - I don't believe it updated fusee-primary.bin.
Through this app, I downloaded Atmosphere, then hekate, then sigpatches. Rebooted to payload, and an error occurred.
So I went into the SD card and it appeared fusee-primary.bin wasn't updated.
Is this something that I need to perform myself or did I happen to miss a step?

All good now. After downloading and before extracting a CFW, it asks you what you want to do concerning .ini files. For sigpatches, it asks you if you want to overwrite hekate_ipl.iniwhat's the status with keeping config files? e.g. hekate.ini ? maybe prompt to skip it or not?

What's wrong with reboot_payload.bin (fusee primary) in /atmosphere? I'm trying to keep things as simple as possible so that it can be more robust and I don't have to constantly adapt the app to any eventual change in folder structure/filenamesyou can have it to download automatically fusee primary to the folder /atmosphere? So Hekate user will not have problem with locations in hekate_ipl.ini
