A few things to try:
1.) Try switching the audio driver to either 'Switch' or 'Switch_Audren' in the Retroarch settings. Be sure to reset after doing so, though.
2.) Enabling the joystick to digital thing in settings.
3.) If all else fails, fully delete Retroarch from the Switch and...

I think I may have fixed it. I worked backwards through the final stage of the reinstallation process, reinstalling (hopefully) Luma, the Homebrew Launcher and all that.
Before we start, I should clarify that at the moment, I currently have an Old 3ds XL with firmware 11.6 and an R4 real time save (RTS) Dual-core cartridge. I previously had Boot9Strap with the latest version of Luma3ds (somehow). However... I'm unsure if this is any longer the case.
