    I'm pretty sure this has to do with amazon not actually selling nintendo hardware, so those are all 3rd party merchants either using amazon's warehouses for prime shipping or handling shipping themselves charging whatever they want.

    Its perfectly safe to install updates for games from the eshop, however, they typically only work when the rom is from the same region as your 3ds. You can manually install them by going to the eshop and searching for update if that makes you feel more comfortable.

    There isnt a patched rom for pokemon x or y with the updates included as far as I know, also asking for roms is against the rules just an fyi. If gateway gets emunand working on 8.1 and you download the updates they will not cause any issues with your save file.

    A much simpler way without any chance of messing anything up would be to simply back up the pokemon x/y rom to your computer before trading and then placing the backed up copy back on your mico sd card afterwards and then you don't have to mess with anything else.
