I can confirm, on my side it crashes on nds-bootstrap red screen after selecting the save file in game. The version of The Koopa Who Stole Christmas is 1.1.1, and I am on a New 3DS with TWL v27.0.0 + nds-bootstrap v1.4.3.
Turns out the solution was right under my nose. It appears that this updated folder had a functional Spirit Tracks C-Stick cheat than the one provided first provided by shoco which worked for me. I have nothing else to say but that I am grateful...
For those who have the non-working gyroscope, perhaps this is the reason (read the last point).

Okay yeah completely understand! You know at this point I think I might just give up. At the very least the game is playable so I guess that's good enough. Thanks for all the help though!
I’m sorry but I won’t make a video, the difference between the 8-directional movement and the 360º movement is clear. The CPad patch on Spirit Tracks works exactly as on Phantom Hourglass.

You can try to do a clean re-install of TWiLightMenu (delete \_nds folder and re-download it from Universal Updater or manually), but I doubt that doing so will solve...

I used DeltaPatcher, it validates the checksum of the original file and refuses to apply the XDelta patch to a file different from the one it was made for.
Open TWiLightMenu settings, the versions are displayed there.
The CRC32 is a checksum calculation method, you can find calculators online.
