Some 3rd party docks works with cases. Skull & Co JumpGate Dock comes to mind.

Most 3rd party docks are smaller than the original and don't extend to the sides, so that should not be a problem.

It connects directly to the USB-C port on the bottom of the Switch, and the USB-C ports on the back have their own functions as opposed to being just passthrough ports
