If I remember correctly what I use to do when I didn't want it to prompt me for updating the app I would edit the title version in a game's app.xml to 9999. Don't quote me on that seeing as my memory is pretty close to vague when it comes to recalling it.

I still haven't had a chance to take a look into it yet but I am seeing something that could work that you can try.
Try this:
userdata.dat and rename it 1.save then take savegame.dat and rename that 2.save and then replace the original 1.save/2.save files on your PC with the renamed Wii U save...
If the files that actually contains the the save data are similar enough I don't see why not. It might be possible, I guess I could try to transfer a save to see if it will work.
To be honest it is going to be a pain in the ass. The game seems to replace the files with the originals on launch when it freezes so when you restart the game it is back to it's unmodified state. I will look around for more info, maybe I can figure out how to help you but for now Spiik is going...
I tried doing the file replacements as well with no luck, I hope I will come up with something but until then I tried Spiik and it does work flawlessly with Twilight Princess HD. What are you setting Spiik Settings to?
