Hacking About CFW 3DS folder structure - Help!

Ok, so this is what it happened:

I have a Luma'd O3DS. The CFW and all my games were in a 32 GB SD Card.
I'm poor and here in Peru an 32GB SD Card is not cheap. So I only had one. I have another 16 GB card around.
Last week I decided to hack my Wii U, and since I wanted Xenoblade I needed to use a 32 GB card.

I decided to copy all the files of the 3DS card onto my PC and use the same card to hack the Wii U.
Once that was done, it was time to copy back the 3DS files onto the card.

Buuuuuut I had a little problem. My cheap-ass card reader on my PC wasn't reading the card anymore.
I found out that it was because the card and the reader were not in full contact, and that when I pushed the card downwards, it would read it if only for a little while.
Then I decided to tape something onto the card, but then the damn thing cracked and broke in two pieces.

So, TL;DR. I have a 27 GB or something copy of my 3DS card in my PC, and I want to copy it into a 16 GB SD.
Problem is, I don't know what folders to erase, or where are the actual games are installed. I have a lot of heavy games there: MonHun, Pokemon, Fire Emblem and lots more.

This is my folder structure. Help a brother out and tell me what folders should I delete so the copy fits into my new card. Otherwise I'm onna have to buy a new 32 GB one.

The things you need if you use any of the following (Homebrew Launcher, JKSM, any theme manager, Decrypt9): (things in bold are a must need)
-arm9loaderhax.bin
-Nintendo 3DS folder
-JKSV if you want to keep backup save files
-hblauncherloader if you use the Homebrew Launcher CIA
-3ds folder if you use the Homebrew Launcher
-Themes folder if you want to install custom themes
-boot.3dsx is used for the Homebrew Launcher.
-luma folder (needed for Luma3DS)
-DCIM (if you take photos with the 3DS Camera app or a game that uses said app, such as ACNL)
-files9 if you use Decrypt9 for anything.

Delete any unused CIAs in your "cias" folder. Make a backup of your a9lh folder somewhere on your PC. then delete that from the SD card. Anything else you can delete.

Thanks for the reply, but it turns out the Nintendo 3DS folder is about 18 GBs. I can't copy it enterely to the 16 GB card.

Update: found out the folder where the games are installed. How do I find which older is which game? And, if delete any of these folders, my 3DS won't work?

UPDATE AGAIN: Turns out the folders are coded by title ID. I can find out which games correspond to which folder using that title key site.
So, now I can delete the folders I want. However, I still don't know if I can delete them safely.

The folders correspond to the last 8 digits of the game's title ID. You can use FBI's Titles option to figure out what title has what title ID. Or, for the time being, back your save files and you could delete what games you no longer play and then reinstall them when you get the bigger SD card.

That's what I'm planning to do. Where is the save data of a game located?

Just use JKSM to safely backup the save files. From there, you'll find them in the JKSV folder. I wouldn't delete the folders directly from your SD card but instead use System Settings or FBI to delete your games after backing up your save files.
