I have a CFW 3ds that I have recently flashed to the Japanese firmware and now its asking to update the system firmware, is it safe to do this without it being bricked since Nintendo bricks CFW consoles that connect to thier servers.

Nintendo has never bricked a 3ds with CFW on it

I do want to ask a few questions first. What CFW and is it the latest version? Always make sure your CFW is on the latest version, not because there's a risk of your system getting bricked but because some of the OFW broke compatibility and result in either the system not booting until you've updated your CFW or booting an error screen. Literally all issues related to OFW updates and CFW are solved by having the latest version of Luma3DS and it's always worth making sure you are on the latest version
