can you buy a empty gba case phat size just like with the m3 gba expansion
if there are any is it possible to put a ez flash 3in1 lite version in it?

Yes.
If you get the replacement shell you should be able to just open up the NDSL game case and pop it into the NDS case and use it fine.

There is an original size (GBA) Ez flash 3-1 for sale on some sites, you just have to look

As far as I know its not the plus version
