No. In fact, there's really no reason to backup emuNAND at all unless you have a specific use case. You should have backed up your original NAND before you did any hacking so that you can restore your system if anything goes wrong. The only reason I could think to make additional backups later on is if you are burning fuses when you update (update the official way or don't use autoRCM). In that case, you may want to create a new backup of the official NAND since you wouldn't be able to go back to your original NAND in the event that you want a "clean" Switch again. It's probably overkill, but that's the only reason I can think of.

If you want to stay up 2 date without using ChoiDujour, then yes. Else no. But I advice to backup your save files before updating with ChoiDujour.
