This probably isn't what you're looking for if you want to build something standalone, but there's RPG Maker FES. It's surprisingly competent compared to the PC versions.

It might be worth checking out RetroArch for 3DS since there's a Lua interpreter and one or two other game engines. You would probably have to code those on PC or another device, but you could at least play them on the 3DS.

What are some good 2d(possibly 3D) game engines for 3ds?
JGE++ (Jas Game Engine++) is a hardware accelerated 2D game SDK originally developed for PSP. CSPSP uses it, which was also ported to 3DS. JGE++ is also used for Wagic, a Magic: the Gathering card game free implementation, but that software hasn't been ported over... at least not yet.
