I converted Dragon Quest 3 SNES english patch to cia using the super injector but the game doesn't play. Wonder if theirs any fix for this because the rom itself runs fine on snesx9 but when converting it into a cia file it doesn't run.

IPS patches are just that: patches. They (ideally) only contain the data changed between unmodified and modified copies of a given file. They cannot be used on their own as a substitute for the original or modified file.
What you want to do is to apply that IPS patch to a copy of the original Dragon Quest III ROM, then use NSUI with the newly-created copy of the patched ROM.
You can use tools like Floating IPS to accomplish this. If you do not wish to download and use an executable for whatever reason, a HTML+JavaScript-based patcher that runs in your browser also exists.
