Run the .cue for Redbook/CD audio playback. If there is no .cue, just run the .bin file.
Also, make sure you have the Sega/Mega CD BIOS.

We can't tell you how to get the bios beyond simply telling you to google them or dump them yourself. They are copyrighted files and we can't link to them nor link anything that does link to them (beyond the previous mention of telling you to google them.)
I would also like to ask if you are using an old3DS or new3DS? Because Sega CD does suffer from some noticeable slowdown on the old3DS.
