To me, that looks like it's part of the game. It's probably just for the touch screen to exit the menu. Just a guess though.

I'm not that much of a legendary user, I mainly SR for shiny ones ^^

If you guys are talking about the X in the emulator bar, that's to close down the Emulator itself.
The X in the touch screen, is, as pointed out already, to exit the menu, and go into another screen. [I guess this C-gear thing]
There's nothing wrong with that Rom.
