Hacking My games don't save.... what's the problem?

I use an M3/MiniSD. A couple months ago I was loading roms on my miniSD card and it crashed and everything was deleted so I had to reformat my miniSD card again and I started loading roms back on it to play. Now the roms work but none of them ever save. Does anyone know what the problem is?

Also, this might be the problem but I'm not sure... instead of patching my roms with the M3 Game manager and then using the GM to automatically put it on my miniSD card, I started patching the roms first with the GM nd saving them on my computer and THEN transfer the patched rom from my computer to my SD card. Would that somehow be the cause to why my games don't save?

Yes, it is.
The game manager sets up save files for the roms in the ndssaves directory (or GB equivalent i can't remember the directory name).
