So, I have this weird problem with my New 3DS XL. I originally had a 64GB MicroSD card in there, but then I later upgraded to a Samsung 256GB MicroSD card. After the upgrade, I notice that I can install custom themes and they appear to work, but when I reboot the 3DS the theme resets to the default one. Is there any way I can fix this problem?

Hmmm... strange.

1:Are you running a CFW?

2:Are you using CHMM2 or CHMM1?

1.Yes, Luma3DS

2.CHMM2

Edit: Oh, I noticed something strange today. I noticed that even with the default theme, if the home menu crashes, the theme I installed loads. (For some reason I was on home menu, my 3DS appeared to freeze, and when it loaded I had an error and the theme I tried to apply was there, however, the 3DS didn't reboot after the error.)
