If you format the whole thing, it should be fine. Just remember to remove your emunand by following this:

As long you are on Version firmware 9.2, you're good to go. Though you might want to research more about New3DS.

You should install in Sysnand first and then you can play at Emunand. (so far working in rxtools)
Reinand. I'm not too sure. You have to install FBI in your Sysnand to your Health and Safety app.

and which .cia i install in sysnand game cia or a patched cia?
If I'm not mistaken, sysnand has signature checks. That's why you can only install legit cia's.
Ok, get minipasta. then boot it from the SYSnand homebrew. it will boot into SYSnand again, go to the homebrew launcher again and install whatever you like to SYSnand. I will put a .zip file here, download and put it into your 3ds folder.
wait .whats SYSnand homebrew? and when launching homebrew with webexploit method,i see pasta in the list with other things menuhax fbi etc..i select pasta and it boots i hold my 3ds R to boot into sysnand but now i cant find a way to install cia here
