I don't see any reason not to.
According to the maker of Atmosphere there will likely be no security exploits to enable something like a coldboot.
Atmosphere supports the latest firmware but do check that Nintendo did't put out any higher firmware in the meanwhile.

I mean unless your switch has 1bit mode (which atmosphere dropped supporting), there's no reason not to update.
