Hacking Question Updating System on Official Firmware and EmuNAND

Hi tempers!

So I am a bit confused. To trade between Pokemon games on my two Switches, I have to update the firmware on my CFW Switch. I am using emuNAND so I can still have my official firmware on my Switch, so how do I upgrade my official firmware? Do I just do the update from the Switch from Nintendo, or do I use ChoiDujourNX somehow to do it? Thanks in advance!

I am guessing that this OFW I have booted into is my EmuNAND, it said "Stock" on boot from the menu, so I will go ahead and upgrade. Thank you for your help!

I take it back, it looks like my Switch's Stock firmware is SYSNAND, which I should not update... darn, but I do for whatever reason have a CFW (SYSNAND) and a CFW(EMUMMC) that are listed in the Launch menu in Hekate. I followed this guide, so I don't think this is going to work for me. Would I be right in saying that?
