After updating and reinstalling things, I tried safeSys, that froze, then I tried the normal one, and it worked first try.

I've got the n3DS version from the other iso site, I have triple checked I have the correct CIA package (9.2.0-20J n3DS) for my Japanese 3DS on 9.9.0-26J, but SafeSysUpdater always fails on that same CIA file.
I have checked the MD5 from the zip package and the one inside mu updates folder and they match.
Do you have the MD5 for this CIA file?

I saw something like this but I dunno what file I need to remove... could it really be this one?!?Maybe that's the file they tell people to remove from the jap packs. Could be wrong though
