So now that Nintendo seems to be banning public headers, I'm worried I'll get banned since I use a public header for when I go online in Animal Crossing. I tried using a header from a retail cartrage I have, but it corrupts the save even though the AC rom is already .3dz. I know that if you go from .3ds to .3dz the save is toast, but what about going from a public header to a private header? Is there any way to salvage the save or should I just keep the public header and not go online while playing?
You have to decrypt it with SaveDataFiler and reinject it to the edited ROM. Look here!

Or just inject it to your own ROM dump - no need to patch your scene dump actually.I have a legit Pokemon Y cart, but I only ever used a scene dump because there were issues running the game initially. Does this mean that I can now dump my own cart fresh, inject the header into my ROM, and expect it to work online? As long as I also decrypt and reinject the save that is? Or is there another reason it won't go online?
Oh, and I am using the latest update of Gateway 3DS. Roughly how long should this process take?

Look at this post. It describes the whole process for card 1 games. For card 2 games it's pretty much the same, but you won't need to copy/rename any saves on your SD card to make them compatible to SaveDataFiler (so it's even easier).
Oh, and if you already changed headers without decrypting the saves beforehand, you need to revert this! Otherwise you would just decrypt your corrupted saves.
1. Update your Gateway 3DS Firmware version to V2.6 and emunand V8.1 to V9.2.
2.Download DevMenu.zip and then unzip it to TF card. (the Red Cart)
3.Download savedatafiler.zip and then unzip it to SD card.
4.Entry Gateway 3DS mode and run DevMenu.3ds.
5.Using crosskey "→" to go to Import and "↑↓ "to find savedatafiler.cia in SD card after entry DevMenu.3ds then press "A" to install.
6.There will be an iconafter installation finished but do not run it. Just press "SELECT" to choose Pokemon rom and only read it.
7.Run theunder the condition of the Pokemon icon showing up,there will be “User” “ExtData “ ”SD”3 interfaces.Choose "CTR Card" under "User" interface and then press Y so the archive file can be exported to SD card.
8.Insert your SD card into your PC.
That's because you use 45 (Sandisk) in the chip ID. It should be C2 (Macronix).

I'm a Sky user over here. What are the odds of someone dumping a private retail header just for me with a gateway? I've been out of the scene for a while, but I'm getting back to the swing of things now.
