By the way, I started modding a few weeks ago so I'm kind of new to modding.

1. So Recently, I successfully installed USB Loader GX and I wanted to keep the root of the sd card clean. What files can I delete?
2. If I have an .iso of a game (like ssbb), do I need Wii Backup Manager?
3. which files do USB Loader GX read? .iso, or .wbfs, or both?

1) I don't know what's on your SD, can't help you.
2) No, but it can convert ISOs to WBFS files, which take up less space.
3) It can read both.

you can delete everything from your SD card.
then put only the homebrew you want to SD:/apps/ folder.
you don't need anything else from SD after you successfully hacked your console.

Though, you should keep few things backup'd to your computer.
I'm sure you didn't do it, but there's things which could be useful to backup, like your NAND and your console's private key (to decrypt/re-crypt your NAND on computer)
you can make a NAND backup with bootmii (launch bootmii from HBC->home button->bootmii) then navigate and choose the icon to extract NAND to SD. it will make a nand.bin file (I think it will create the key file at the same time)
