I've been trying to find general explanations as to why this might be happening, and I can't find many other than bad cables or a blown capacitor or something. I've tried two cables so it's not that, and it's not my TV as it can play audio from my other Gamecube normally. I don't see anything wrong internally, although I haven't tested with a multimeter. My Gamecube is a DOL-001 if it's at all relevant.
EDIT: Fixed it, did exactly what this post showed: http://forums.modretro.com/index.php?threads/ladies-and-gentlemen-we-have-sound.2187/
