For all 2.5 people who wanted this:
Since Vita has native ATRAC9 playback support, it is not hard to make Music app accept ATRAC9 files. Here's what you have to do:
  1. On PC, change extension of files you want to copy to your Vita from .at9 to .wav

  2. Copy this files to your Vita just like any other music file, using CMA or downloading them from browser

  3. Using Vitashell, go to ux0:mms/music and copy AVContent.db to your PC

  4. Using SQLite DB Browser, open it, than open tbl_Music table

  5. Find your files (using "title" column), change following fields and write changes:
codec_type: 29
container_type: 13
status: 2

6. Copy AVContent.db back to your Vita, replacing the original one.

Thats it. Now you can open Music app and listen to your music in ATRAC9 format.
Fun fact: during ATRAC9 playback, system-reserved core load is ~10% less compared to mp3.
