ROM Hack Has there been a way to use the patches in "virtual console" games on other emulators?

In case some don't know, there been games featured on 3DS eshop that are running emulated versions of classic games. Examples are
  • Sega 3D classics collection. They feature games from Sega's 16-Bit era, Arcade and Megadrive/Genesis
  • Virtual console games. Nes, Snes, Gameboy/color/advance and Sega Game Gear
Every game featured in the Sega 3D Classics collections have some changes to gameplay to "Assist" players in the game. Most of virtual console games either patch stuff out like usual suspects. Flashing bright colors to reduce epileptic seizures, multiplayer functions and sometimes licensing tags. The problem isn't the patches themself, is the nature of them. Some are direct patches where the roms feature have been edited directly. Some are not but seem to be "On-the-fly" patches that only work when you play the games the intended way.

By this point, it's fairly easy to extract the game rom to use on your preferred emulator. But what I want to know if it's possible to get the "on-the-fly" patches or even edit them that came with them to work on other emulators.

Some have been extracted and are available as patches on romhacking.net including the level 99 fix for Phantasy Star 4. Unfortunately in some cases it is not a patch at all but rather code in the emulator that dynamically detects said flashing and other issues and compensates for it in which case there is nothing to extract.
