That's not correct at all. If a homebrew application comes in both formats then they should function just the same, the main difference as @Kwyjor has already explained, is that the .3dsx files can be launched from the Homebrew Launcher without the need of installing them, while the .cia files have to be installed in order to be used.
Now, since OP is trying to play a game, its .cia should be installed to be played, as there's no such thing as playing games from a .3dsx extension..

It's nice that you got it working, but @KleinesSinchen really does have a point. You should get godmode9 installed and do the necessary backups, because it's going to save you a lot more trouble if things go wrong. It can't possibly be as difficult as you think it is.without the need to install godmode9 or what the hell else
