Depends on what you want to use it.
If you want to load ISOS from SD (both Gamecube and Wii) instead of USB, just install d2x-cios.

If you want to play emulators from SD, you won't have to do anything special other than putting your apps and your roms.

You can use SDXC/SDHC SD cards for homebrew, but not for the initial process of installing the HBL, Priiloader and or BootMii. That also applies to the non MotionPlus WiiMote, some users state that their MotionPlus enabled WiiMote stops working when doing that initial process, while others state the opposite.

Even then, speed access to a SD card < USB Flash Drive < USB-HDD.
