1. TWLoader just a simple cia install and you can run .nds roms downside is low compatibility
2. A flashcart downside you have to purchase a cart for anywhere between 15-20$ but %99.9 compatibility

Nintendont actually doesn't use the GCN mode. You're thinking of Dios Mios (Lite). If it did use the GCN mode, then it wouldn't work on the vWii as that has no GCN mode.Nintendont uses the "Gamecube mode" of the Wii

That's too bad it might've been a cool idea to have something like Nintendont on 3DS for running DS games in 3DS mode to take advantage of the better Wifi hardware.The ARM7 is not running outside GBA or DS(i) mode. It's enforced by hardware.
As for the actual question: Not impossible to run DS games in 3DS mode but it's a huge pain and not worth the effort. It basically boils down to emulation.
So it's not completely impossible after all, probably not very usable though, I doubt many people would attempt it.That might still be doable by modifying the WiFi module firmware. But that is a different beast.
