What exactly happened to thecruel and what did he do?

TheCruel did a bad thing and he got prison time for it. 20 years to be exact. Minox already told people to back off, so if you need details I'd suggest to read everything from page 300 to 322.

We now need a new dev to take up the mantle of maintaining freeShop. The cache is not an issue since Cruel didn't manage it and the current guy has no issue keeping it updated.

It does work fine for me. Though i downloaded it from that chaos site.

I downloaded it a couple times on freeshop and it still says that it the wrong title key. I do not know If anyone else is having trouble with it.

Update your enctitlekeys.bin and redownload the cache.

It works for me, but i also downloaded it from FreeShop a few weeks ago at this point, so maybe something has changed on the title site in that time.

Don't do that.
Delete the freeShop folder from your SD card and run the freeShop again. See if it's fixed

I've answered this several times in the last few pages. It's easy, anybody can do it, it's not complicated, it's very simple, there is zero risk of freeShop caches becoming some mysterious artifact that nobody understands. "We" already know absolutely everything we need to know.

Very easy. It's just a couple of scripts and a github repo. All that for a normal user matters is that they need to install an update to repoint the servers.

Downloaded DSi games do not run on my EMUNand (11.2). I get an "An error occurs..." screen and I have to switch the console completely off.

Games are running when downloading and installing direct in SYSNand (9.0) and EMUNand, too.

Any hints/ideas how to get rid of double content on SYS- and EMUNand? I would like to have the games only on EMUNand installed.

Other Virtualconsole games run fine on EMUNand.

If you have a9lh, flash your emuNAND to your sysNAND and get rid of your emuNAND. Otherwise, you have to have GBA and DSiWare games installed twice, it's the only way they will work. As for why some work and some don't, I don't know (I am assuming you have it installed on both sysNAND and emuNAND). Probably a bad cia download. Try downloading it again from a different source.
