My 3DS came with a 4 gb SD card but that's nowhere near enough for me so I'm buying a 16/32 gb sd soon.
But I've already booted my 3DS with the 4gb sd and also have ran soundhax and httpwn a couple of times.
No sign of CFW though.

So my (kinda noobish) question is, should I upgrade now and then do the whole safehax/AL9H/Luma thing or do it on my 4gb sd and copy from there?
I mean, there's nothing unique in my 4gb sd because I first booted my 3DS on it that I can't get in a 32gb by simply booting once again, right?

4GB is enough to do the guide with, you can update after.

So long as the card is good (maybe run a hardware check on it) you should be able to do the process on there.
The guide doesn't involve EmuNAND or anything fancy, so once you upgrade a simple file copy will let you get your data over.
