what "will" affect ?
I gave you different suggestion, I'm not sure which one you talk about. (WBFS partition, NTFS partition, or full unsplit iso format for xenoblade?)
formatting will delete all your partition and you'll lose your files if you don't have backups.
wbfs are wbfs, if they are working why would they stop working ?
