I quickly made this after figuring out how to change map locations on the OoT RomFS!
To use this, extract the RomFS out of OoT and open up this program. It will prompt you for you to select the scene folder. Once you hit confirm and are on the main menu, you can enter a seed (or leave it for true randomization), decide whether to include links house and the main areas, and pick the amount of swaps. Once everything is set correctly, just hit randomize and wait for the finished popup!
Here is a quick video I created a video demonstrating the usage (V0.01)

Changelog
- Blacklisted Gerudo Training Grounds, the demo file, and the Sages Room (Crashed the game)
- Added "New Savefile" option which will not swap the maps necessary for creating a new game (Link's house, Kokiri forest)
- Made the GUI look better with some formatting
- Support for links house and all main areas
- Can now enter the number of swaps instead of the default 1662 (2x included maps)
- Added some blacklisted maps (would crash if they were swapped)
So, while looking into an issue with changing spots, I decided to log the map files and add an easy to read name to make map mods easier. Here is my list: http://server.pogo4545.ca/ootmapnames.txt
