Hacking "An Error occured" after emuNAND to sysNAND

Hi,
I recently followed Plailect to install arm9loaderhax on my new3DS. I went threw the vanilla
process made a fresh redNAND.

I have an Gateway emuNAND which is currently linked to my NNID which I'd like to use as my sysNAND
with Luma3DS and ditch Gateway. What I have done is dump my GW emuNAND, use decrypt9 with keep a9hl and flash it to my sysNAND.

The problem I have is that when I'm in sysNAND, I get sporadically balckscreens with "An Error has occured..."

My old sysNAND and my emuNAND are on 11.0 and I can still use my a9hl features like hold X for emuNAND9 etc.

Can someone tell me what I did wrong?

EDIT: I think I found the problem. I deleted my 3DS folder which containt some cia like the microSD Managment app. This seems to have solved the problem.
