I'm pretty sure that 3DS game saves go on the cart, I got a DoAD game that didn't have the save deleted.
Only the extra content from the games go on the SD/flash
This was answered on Nintendo's 3DS faq before the system was even released... Physical 3DS carts save to the physical carts. The "extra data" can be saved either to flash or SD, this is to allow for streetpass.
Everything from the 3DS shop goes to the SD card, hence why you see "xxx amount of blocks available" on the SD card when you download/buy things, unless you tell it to go to the internal 3DS memory.
3DS Games save to the 3DS cart, so you can play the cart on someone else's 3DS and it'll still have the saves. It uses internal memory in the cart as well, whereas older GBA games used batteries. Superior Technology!
GBA games used 3 methods for saving... eeprom (cheap, very little data) s-ram (large, required a battery fairly cheap) and flash (medium to large, more expensive at the time). Of course there were several that didn't have a save at all... but that stopped after the first year or two when nintendo started to demand all games have some method for storing save data.
By the time the DS came around, Nintendo had already designed all carts to have flash ram of varying sizes (since the price on the technology had come down so much) and continues as such on the 3DS for physical carts.
Games- On Cart except additional content (costumes in DOA etc)
E-shop VC, 3DSware, 3D Classics, Nintendo Video- SD card
E-Shop DSiWare- Internal memory (can transfer to SD, but it renders it unplayable until put back on internal)
