As far as I know controllers have their own firmware, but can they pass information about the systems it was used before?. Is it possible to be banned on non-CFW Switch for using same joy-cons on CFW and non-CFW Switch?

No sane company would try anything like that (besides the firmware and possibly some data regarding analog calibration (although afaik that's stored on the console) game-controllers generally don't really have userdata stored in them (possible exception being any controller that would house the system as well, but other than the old "atari/pong/galaga in a controller" for TVs (which don't save data either but just have the necesitiies to run whatever game(s) it has on-board) these do not exist (yet) :P))
