As people already said, it wasn't made by a patcher, just a small hex edit that is pretty much specific for each game.

2. If I install a game I already own, will save data or dlc already on the system cause any problems?

1. Yes, you can.

2. If you install the title to your nand, it wont be a problem. If you install it to your hdd, you should first move the update and save data from nand to your hdd.

i dont belive that is just edit with hex, i have .tik file for smash tennis eur, so put in and outout sd card change a bit, try, dont work, next change and so on makes no sense for me, i think there must be an algorhytm " tool" or something else lol

They don't have a tool, it was done by hand, and it can't be automated since it isn't an exact process.

What do you mean? That's exactly what they did, they hex edited one byte from the .tik and it worked with the modded wup installer on the GDrive.

How would that work, if I'm installing to usb I can just remove it and it'll be removed completely.

Presumably it's installing SOMETHING to nand, or you'd just be able to have a drive with games on it and it would work right?

I'm pretty sure that's how it works, the nand just reads from the usb.
