Either way, "Systme Format" on 3DS doesn't actually format the NAND. It merely wipes user data.
If it did format the NAND, you'd need some way to reinstall the 3DS operating system.

FTP works for transferring the files. (That's what I did.)Quick question guys but can I do the steps here https://3ds.guide/updating-to-boot9strap via FTP? feeling pretty lazy to open up my n3ds xl and take out the sd card. Also if I already have A9lh do I really need the luma boot file?

You do need the Luma3DS v7.1 boot.firm. Boot9Strap won't load files in the arm9loaderhax.bin format. Similarly, Luma3DS's payload chaining now requires FIRM format, so you'll need to update your payloads. (GodMode9 is updated; not sure about anything else.)
