if it's 4.3U it means you already have IOS58 installed on your console.
the problem you have is only that the Homebrew Channel (use to launch other homebrew) was installed before updating to 4.3 (ios58 was released with 4.3) and therefore installed a version working on another IOS (IOS61 which existed before 4.3).
what you have to do is re-install the homebrew channel, it will detect that you have IOS58 and will install/overwrite it with a version using IOS58 instead of IOS61.

you don't need to go through all the process of installing homebrew again, only the homebrew channel. follow the direction I told you on the previous post.

neogamma is really old, WBFS formatted drives too.
I don't remember what loadmii is.

If your console still has very old homebrew, I suppose it has a very old installed softmod files.
I would recommend to use modmii to update both HBC and the softmod files. (IOS and cIOS)

If you are not sure what you must do, don't do anything!
only update hbc for now.

Then, you can run syscheck (guide in my signature) and post the result here. Based on the content of that report we will see what you need to do.

priiloader, in case you plan to do stupid things to your console's file system

Well, I'm not sure I'd go as far as saying "stupid things" since changing home menu themes or installing channels risks bricking the system, and priiloader allows you to readily recover from all that. Then again, perhaps that just makes me stupid because I've ran into those sorts of situations. :)

"stupid things", as in : deleting the system menu, or installing a wad of an old version of system menu while the required IOS is stub, deleting IOSes with anytitledeleter, etc.
Using modmii can both fix an issue, and also prevent some (like replacing old stub IOS with working one to prevent bricking by downgrading the system menu).

yes.
either use this homebrew : http://wiibrew.org/wiki/IOS58_Installer
It's not the latest version of IOS58 which will be installed, but will work fine.

or use modmii to generate the IOS58 wad file, and install it with a wad manager (not "wad manager 1.7" because it'll patch it. Use this YAWMM for example)

then, re-re-install HBC. this time it'll work :P

Edit:
but based on your syscheck log (which I missed, sorry), ALL your files are patched. This is not very good.
you could use modmii to re-download and update ALL your IOS instead of just IOS58. choose "I want to re-softmod my console" in modmii menu, it'll download all necessary wad files and generate a tutorial to follow based on your answers.
It will also update your softmod (cIOS 249/250 are outdated, using rev17 instead of 21 mod8 or mod10r52)

Sir so sorry for this but Ive run into another problem now. That Neogamma app that i was using to launch wii backups no longer works properly. So i formatted the pendrive to fat32 and used backup manager to put the backups back. But they do not show up in USBloadergx (or Neogamma). USBloader starts up properly initializing the usb but just doesnt detect any games. Did I miss a step somewhere? Does the pendrive need to have a specific allocation size?

Try ModMii's main wizard, and/or USB loader set up wizard/guide
Sir i followed the guide properly but for some reason it doesnt work
it passes the initial loading screen but when i click on the top icon and select wii games it says usb not initialized
i am using a 16gb pen drive, usb loader 3.0 v1271

dont know if this is important but the things on my wii atm are :
disc channel, mii channel, photo, wii fit, wii backup launcher (neo r6 pro), sofchip r99m, news channel, shop channel, neogamma r8 beta 15, forecast, neo gamma channel, homebrew channel and usb loader (not usbloader gx that is launched from hbc)

You should report it to @Cyan so he can improve usbloader gx.

So the same drive works with wii flow but fails with gx? Formatted the same exact way and everything?
Yes
Everything same usb loader gx says USB not initialized when I tick the wii games option
On wiiflow I just selected path for games as usb wbfs and it showed up

flashdrives have issues with the FAT32 libraries and current cIOS version.
you can try either an older cIOS version (but you'll have game compatibility issues if you go below d2x v7), or format the flash drive back to WBFS, or try NTFS.

if it's only a HDD init issue, you can try to set the loader's IOS to 58 instead of 249 in the loader's settings.
but, flashdrives are not recommended in general, they work usually only in read mode. all write mode can freeze (downloading covers, dumping a disc to usb, saving a savegame in nintendont, etc.)
if the flashdrive freeze while writing a file, you'll corrupt your partition. it happen a lot with nintendont saving the memory card when exiting a game.

using wbfs partition is safer, you know you won't use the partition for anything else than wii games, and it should init/mount correctly with cIOS.

but, flashdrives are not recommended in general, they work usually only in read mode. all write mode can freeze (downloading covers, dumping a disc to usb, saving a savegame in nintendont, etc.)
if the flashdrive freeze while writing a file, you'll corrupt your partition. it happen a lot with nintendont saving the memory card when exiting a game.

using wbfs partition is safer, you know you won't use the partition for anything else than wii games, and it should init/mount correctly with cIOS.
Well for now I put my wii games on pendrive and most of the emulators and homebrew stuff on the SD card
So if i play emulators via SD card then there should be no problem right ? Gamecube game is on SD card too

yes, ROMs for emulators are fine on SD card. Even the ISO (for PSX games) can be on SD card. Oh, and most emulators are even allowing you to load ROM/ISO from Samba (LAN/wireless to shared folder on computer).
