Sometime when i play legit cartridge in sysnand, if i switch to emunand where the warez nsp is installed, it may conflict the files between nsp datas and cartridge.

The exosphere.ini is in my root and my serial is blanked. I guess that doesn't count for this config. But i'm not really sure because i did this all the time with this file. But you can test it easily. Put it intoshouldn't the ini files be in the Drive:\atmosphere\config folder and not the sd root?
